Basketball Classics on Steam is great. It’s basically an indie game homage to classic Basketball games and there’s a lot of charm to it. It has a simple arcade-like three button control scheme and can even be played with a friend on the same screen like a cabinet.
Atom RPG is basically Classic Fallout (same control scheme and aesthetics and all) set in post-apoc Soviet Russia and I couldn’t ask for more.
STALKER Anomaly is the maps of all three STALKER games put into big dynamic one where you can choose your faction from the start and go on your own little adventures in the Zone. And it’s free.
System Shock 1 is vastly overshadowed by 2 and the Bioshock games, but I honestly think it even outmatches them. It’s a great hybrid of 90s FPS, adventure and survival with horror. It’s being remade but we still haven’t gotten a solid release date yet (there’s a demo now on steam and gog, though).
Fire Emblem: Genealogy of the Holy War and Thracia 776 for the darker-than-average story and unique gameplay in the series. They’re becoming much less obscure in the West thanks to Fire Emblem Heroes, but they’re still not that well known and played because we still haven’t got an official localization yet. There are great fanmade translation patches if you want to emulate them.
Castlevania: Rondo of Blood (remade in Dracula X Chronicles) is the best Castlevania game no one has ever heard about. It’s the one with Richter Belmont.
Shin Megami Tensei 1/2 and Persona 2. Easily-emulated and great stories, even if the gameplay has been way surpassed by later games.
